'''ANSWER FROM MUSLIM:''' Simply, Allah is everywhere. As you quoted Quranic verse 115 from surah number 2, Allah is everywhere because He isn't like His creatures who are in only one place at some time. So, if He is everywhere then of course there is no contradictions in other verses that He is on His Throne, Kaaba or any other place.

'''ANSWER FROM MUSLIM:''' If you think deeply, Allah is our only protector. He sends angels to protect human beings or jinns but that is His command and still protection is comming from God. If He has not sent angels to protect his slaves, He wouldn't be our protector.

'''ANSWER FROM MUSLIM:''' This isn't even a contradiction. Allah is ruler and commander who clearly says in His Book that you should fear only Him. If Allah has not sent Muhammad as prophet, how could we know who is Allah? So you need to obey Allah's Messenger if you want to meet our Lord who sent His book through Gabriel to Prophet Muhammad (s.a.w.s.). And for "contradiction" about Muhammad's ability to forgive sins, you clearly didn't read verse you quoted. Prophet doesn't forgive sins but he asks Allah for forgiveness for all people.
